Can models in a squad take different actions? Specifically, in our game there were some wizards with guns. Could one wizard fire his gun while the other casts his power?
While on the subject of powers, can models in a squad casting the same power choose individual targets, and do they roll separately?
If you choose to fight back in melee, do you get to move to engage enemy models first?
Since war animals are equipment, do they have to stay within cohesion or can they be (pardon the pun) unleashed? :)
When a model with multiple attacks has two different weapons, can you mix-and-match or do you pick one weapon to make all attacks with?
Is Rate Of Fire separate from a model's Attacks characteristic?
Do models with highground ignore intervening squads for line of sight? (we use 2d terrain for now so no true line of sight unfortunately)
In the core rules it says casting a self-targeted spell allows for 2x movement and doesnt take an action, while powers that target any other model allow for 1x movement and do take an action. What about powers that dont target any model or squad, like flame barrier or stone wall?
The side in combat with advantage gets to add the Combat Situation bonus to their attack and/or save, as written in the core rules. There is a little ambiguity there: Do squads that choose offensive combat enhancements also get to add the combat situation to their save if they have the advantage? (And the reverse, do squads that choose defensive combat enhancements get to add the CS bonus to their attack if they have the advantage?) There is a little debate because if the squad with advantage gets to add CS to both attack and saving rolls, it spikes the combat very hard in their favor. Maybe harder than intended.
When you get an Advanced Weapon/Armor trait, do you pick the upgrade when you take the trait and it's fixed, or do you get to choose when making your armylist? There is a little room for debate so we'd like to be sure!
Those were the ones that stuck with me, more may follow.
1. Can models in a squad take different actions? Specifically, in our game there were some wizards with guns. Could one wizard fire his gun while the other casts his power?
Yes.
2. While on the subject of powers, can models in a squad casting the same power choose individual targets, and do they roll separately?
Yes.
Exception: Page 29 Core Rules for Self Targeting Powers if the squad is all casting the same thing.
3. If you choose to fight back in melee, do you get to move to engage enemy models first?
Up to base movement if you are not engaged.
4. Since war animals are equipment, do they have to stay within cohesion or can they be (pardon the pun) unleashed? :)
They must stay in cohesion unless a trait specifically allows to go elsewhere.
5.When a model with multiple attacks has two different weapons, can you mix-and-match or do you pick one weapon to make all attacks with?
Unless the weapon (like some natural weapons say) you can decide.

No. As long as both you are in agreement on how you are using the terrain there is no issues.

the Same as targeting an enemy. Hmm probably need a clarification in faqs. Essentially targeting anything beyond yourself is 1x movement and uses an action. Targeting yourself if fast and can move farther.

No. Offensive Combat Advantages apply directly to your combat roll. Defensive Combat Advantages go directly to saving against wounds. You choose whether to be going offensive or defensive when determining combat situation.
9. When you get an Advanced Weapon/Armor trait, do you pick the upgrade when you take the trait and it's fixed, or do you get to choose when making your armylist? There is a little room for debate so we'd like to be sure!
You select the options for your traits and abilities when you select them. Unless the ability says otherwise.
Yes and future techs that have automatic fire
Yes it is. Rate of fire is separate. :)
